Sunday Mirror Sport revealed last month that Real Madrid were interested in prising the Mexican striker away from Old Trafford, after becoming aware of his frustration at being on the bench for big games.
But while Ferguson admitted that Hernandez is unhappy at not being given more first-team starts, the Red Devils boss insists he is going nowhere.
"I speak to the players all the time, especially the ones who don't play. I have said to Javier that it hasn't been easy to leave him out because of his 16-goal tally.
"If you look at the goals he has scored in terms of the games he has played, he has a brilliant record. He will always have that because he is a fantastic penalty-box player.
"But it's difficult when you are up against a player of Robin van Persie's form. Then we've got Welbeck, Rooney and Kagawa. That's the benefit of having a strong squad. It's given us an advantage."
Hernandez, who joined United from Chivas del Guadalajara in 2010, fears getting the same super-sub reputation as Ole Gunnar Solskjaer.
"Hernandez wants to play in every game. If his patience runs out that isn't a problem for me. If players aren't happy that's great.
"I have no issues with the lad. He's been brilliant, a breath of fresh air since he came here. He's a really important player for us.
Hernandez has scored seven goals in 10 games against the Londoners, including the opening goal when Chelsea came back from 2-0 down at Old Trafford to force tomorrow's FA Cup quarter-final replay.
Manchester City await the winners in the semi-final and Ferguson admitted his Premier League leaders are fortunate to be still on course for the Double after the first game.
Ferguson said: "We were lucky in the first game, to be honest. Chelsea deserved to win the game in the second half, although we could have been four-up inside the first 20 minutes.
Meanwhile, Robin van Persie has revealed how chauffering Rio Ferdinand around has helped him focus on winning a domestic Double.
